No tipping ever - It's not expected and can actually be considered rude
Remove shoes: Many traditional ryokans, temples, and some restaurants require removing shoes
Queuing: Japanese people value order - always queue, don't cut lines
Eating while walking: Generally considered bad manners - find a spot to sit
Cash is king: Many small restaurants and shops don't accept credit cards - carry enough cash

Check if your nationality qualifies for visa-free entry (many Western countries get 90 days)
Get a JR Pass if you plan to do inter-city travel - it saves money over individual tickets
Download Google Maps offline - it has accurate public transport info for Japan
